Maybe the reason was indeed because of the risk of having to pay back the insurance company. Either way, it seems to me that the pharmacy should not be making that call. If the doc is Rxing the medicine, fill it unless it will have and adverse interaction with another drug or some other bona fide reason not to fill. If so, (which I know you have done countless times) confer with the prescriber and come up with an alternative medicine. Pharmacies should not refuse to fill Rx because they are following the narrative and disagree with why the doctor prescribed it.
