Call Toyota corporate. Toyota generally builds a good vehicle but their warranty work is always a fight. File a claim and make them tell you why they won’t fix it. Tell them you took it to their dealer and now they don’t believe their dealer. Take out the stealership middle man. Most likely the service manager did something wrong. They have to get approval from Toyota before Toyota will cover warranty and in my experience Toyota nitpicks every little thing to try and deny.
This right here ^^^^^^. I got the roof and hood painted on an '06 Tacoma that the warranty had been out two years or more. It helps if you fall into "loyal Toyota ownership" category .
