Is this a bad thing? Installed my LS on my new boat and by bolting the black box to the aluminum compartment and running the case ground to the battery, I now have continuity through the hull.

Pretty much a common thing in aluminum boats. Biggest thing I've been told is to be sure the trolling motor wiring and batteries are totally separate from the cranking battery and all other circuits. Also you need to make sure your outboard engine ground ground wire is clean and making good contact with the cranking battery.
